The rep time is usually not long enough to download a map from server, so running a new map causes rep-loops where every sub gets repped too.

I agree, this is an issue. But I suggest to look onto this from another view. It is easier for us to keep TF2C maps' pool up to date, than messing with the code. We will solve this, just in more elegant and simple way.

There is a button in each lobby to download the map.  Why don't you just download the map before the lobby starts if you don't have it, and you shouldn't have a problem.
