Here are my suggestions.
1) Have filters saved to users steam id
2) Have TF2C's User preferences saved to users steam id
Reasoning is that many users have their browsers set to erase cookies and browser cache after computer/browser restart. Having them saved to a users profile would eliminate this issue.

Shouldn't those users just whitelist the tf2center.com domain?

ik ccleaner supports it, not sure about other tools and browser settings

You should never wipe your cookies for all domains anyway. Just make sure you keep your TF2C cookies or you will need to relogin on steam and have your user prefs reset.
